took engine apart, now what to use to clean out all the gunk?

I'm replacing all my gaskets, how do I go about cleaning the gunk off the top of the piston and other places? I heard soaking parts in simple green for days and spray it off with water is that safe for aluminum?

also I notice this "circled in red" part on the crankcase has been cut off or something.. what causes this? the engine has been running fine.

I'm in the same boat, just that I have not complete seperate the engine from the frame yet due to rust. I'm soaking all the nuts with W40 and remove it slowly. One question remain, where do you purchase the replacement gaskets? Thanks
