I am relatively new to the Honda 600 ownership and to this group, so my thoughts may or may not be relevant. However, it sounds to me like you may have pinched the linkage when you bolted the engine in, or that the shifter was in a different gear than the engine was when you tightened everything down. I would start by loosening all of the sub frame bolts and see if you can get enough slack to free the shifter, and then either disconnect the shifter linkage (pin) until the engine is properly mounted. Make sure that the shifter is in the same gear position as the transmiassion, and tighten the sub frame bolts back up making sure that this does not bind the shifter again.
