Rain coming in through hood vents. Ideas?

While (finally!) putting in new carpet, it started to rain, so I had to stop working for a bit. Thank goodness because it revealed to me the cab is not water tight. I've identified two sources, 1) the windshield, which is an easy fix, and 2) water seeping through the seems in the metal from puddles that the hood vents are allowing to accumulate (under the air filter and thereabouts).

I'm going to clean up the rust, seal the seams, and paint it all tomorrow, but was wondering if anyone has any suggestions for keeping water from accumulating?
