my Reverse is acting up.

Ok so while I have been working on my electrical issue, I replaced the clutch cable after the old one self destructed. The car ran great till friday, I was backing into a parking space and I got a clunk from the trans. I made sure it was solidly engaged and tried backing again with the same result only it was a couple of clunks and little movement. Im assuming that one of my Reverse gears has lost a tooth or two. Anyone know what is involved in replacing these gears once the engine is dropped and case separated from the trans? Or is there something else that could be causing my issues?

It sounds more like the fork (#4 in attached picture) to the reverse gear is bent not allowing the gear to fully engage.  Before removing the side cover to the reverse gear housing check the check ball bolts/cover (see arrows in the attached picture) that may have come loose and keep the fork from moving far enough to keep the reverse gear in place.
If you want to remove the side cover, the battery, starter, stator/stator cover, oil and speedometer cable all need to be removed to get to the reverse gear cover.
Then check to see of the fork is moving enough to move the reverse gear in to the proper position.

First before we go dropping engines and removing covers check the roll pin on shift linkage.  This is the first thing to check and make sure that the shift rod is actually going in properly.  The shaft going into the case has to go in farther when in reverse than any other gear selection.  Most people will half ass the lost roll pin and replace it with a nut and bolt.

I'd bet that your reverse fork selector is bent.  Pretty hard to pop a tooth off the reverse gear.

Check your rear motor mount. If it sags the shift rod gets caught one the edge of hole through the firewall/floor. Rod should be almost centered in hole. It has exactly those symptoms.

Its funny you say that David, I was looking at it last night planning my attack for the weekend when I pulled the boot off the shifter I noticed that the shifter was at the very bottom of the hole in the firewall. My first goal of the weekend is to get the engine back into its normal position so im hoping that this will help the issue. I will also be checking the bolts that hold in the shift balls as per Bill. I know its not a roll pin issue just because I got to fight with removing and reinstalling it the the last time I had the motor out. Thanks all for your help and I will let you know what the outcome is when I get there.

David is correct, and a quick fix (just to get things at the right level) place the front end on Jack stands and using the floor jack, lift the back end of the rear engine mount and slipping in some small rubber parts, even garden hose on the top and bottom of the center Tung.  Then try it out.
